Menu links redirecting to homepage

I have just moved a website from a development folder into the root. I had all my pages excluded from search and sitemap.xml. I've since included them, but now my menu links bounce me to the homepage and will not go to the desired url.
Can anyone help me troubleshoot this?

Try clearing your concrete5 and browser cache.
Yes, I've tried this. The links are still bouncing back to the index.php.
Check your page permissions , who is able to view that page
I'd clear cache and so check permission but I have this problem yet !

Long shot... but do you have the Under Construction add-on installed? The reason I ask is that we helped someone with a similar issue:

Basically, uninstalling this add-on fixed the issue.

I don't have .htaccess file there.
Try adding an .hatccess file to the root concrete5 directory and add the code available here to it.

I didn't enable Pretty URLs so it didn't need .htaccess file.
