We are just about to start development on a site that will make extensive use of the advanced permissions features.
My question is how will this update effect an already developed site utilizing advanced permissions?

Yes. The advanced permissions system is entirely new. It will have an impact on what you've done with the old one.

Sorry for repetitive questions but we need to figure out if it would be better to wait to develop the site we are starting until the new version of Concrete 5 is available.
How to you foresee the ease of transition from the old system into the new system? I know once advanced permissions are set up it's not a good idea to change things after the fact.

there will be an upgrade script.
since I have no idea what you're building or how, I can't really say how the new system will impact it. Since it's completely different and wildly better, it's pretty safe to say "dramatically."
I would strongly recommend you go get the latest version of concrete5 out of github, and play around with advanced permissions. As you can see from the schedule this is going to be the official release within weeks, so yeah - you should be using it! ;)
