Sub-pages no longer appearing in menu

Have a menu with 4 main pages. Each page has sub-pages. Prior to the update, when on one of the sub pages all relevant pages showed up as they should.
Upgraded to 5.4.0.3 and relevant sub-pages no longer show up. The settings are the same
Sub-pages to display = relevant sub-pages
Sub-page levels = display all.
If I change sub-pages to display to "all" I can see they are all there, in their correct spots, but I do not want all pages to appear.
Any thoughts on what can be done to go back to how this worked before? I've made new pages and sub-pages and reset settings but am not having any luck.

I can also confirm that the 'relevant sub pages' option of the autonave has stooped working after the update to 5.4.0.3. Show all pages works fine, this is probably something to do with the PageList class change in the autonave controller.php mentioned here:http://www.concrete5.org/community/forums/chat/5-4-0-2-is-now-avail...
Thanks for the direction over there. I tried the temp fix Andrew posted but did not have luck. Finally realized the newest update is running off the updates folder so the older controller.php just needed to be copied into there. Yay!
