5.3 Upgrade Problems

Just upgraded one of my sites to 5.3 over the weekend and noticed a couple of problems and I'm not sure how to fix them.
1. In the dashboard the main navigation is out of order - the File Manager & Scrapbook links are last in the list (see attached screenshot). Not a big problem but a little annoying.
2. When I went to edit a search block it said I needed to reindex my site. So I did, but now it is only indexing 1 page (out of over 30) and everytime I search for something it says no results can be found.
3. I dont have a User Registration link in the secondary nav under Users and Groups.

2. The search index doesnt index pages when site is in private mode (my site is currently in private mode). Once changing the site to public mode, it indexes all my pages.
