sure you can paste your code anywhere you want by editing the files of the theme you're using.
Anyway, that's not the recommended way of doing this. You see, actually the point of using a Content Management System is not having to mess with the code directly.
When you install Concrete5, if you log in as an admin, you have the option to paste a tracking code to all pages (such as the Google Analytics code), so there's no need to edit the files.
