auto nav styling in footer

I'm trying to create a stylized footer auto-nav menu that is different from the header auto-nav.
I followed the instructions successfully from here:http://www.weblicating.com/c5/footer-menus/...
Now I want to make a stylized horizontal list, but am unsure of where to put the css. How do I reference my style.css file with my php file? Right now my footer menu is in a list with bullets.
