Can concrete5 change htaccess files automatically?

Hi,
My sent went down and it turned out that the .htaccess file got incorrectly updated. I'm the only person with access to it and I didn't change anything. Can concrete5 change this file on the fly? I know it does make changes when you select pretty urls but all of that was already done. It would seem that the file just changed itself...
Any help here most gratefully received as an angry client is looking for answers!

A common website hack is to change the htaccess file to do sneaky redirects. I've seen this recently on a site (not a concrete5 site though, a Joomla site).
I'd also look over the server's security - ftp access, other scripts on the same server, unrestricted permissions, etc. I don't believe concrete5 ever does anything to the .htaccess file apart from when it writes to/creates it when pretty urls are turned on.
