Converting an existing site to Concrete5

I have a few websites I manage and I want to convert them to concrete5.

I'm running into issues getting past my opening page.

I changed all my html files to php and everything is loaded on the ftp.

Should the pages be put in a separate folder?

Is there a specific code i need in my current html(php) files that i need to have in there so it registers its sub pages?
