CSS Shifts On Update 5.4.1.1

Alrighty, a new puzzle here:

I just changed the server to be able to update automatically, and I hit a problem when I updated from 5.4.0.5. I'm using a slightly edited PlainYogurt theme, with no definitions regarding positioning in the CSS. When I updated, the #body and #sidebar divs slid underneath the #header div. And now, everything I do to main.css will not budge the divs. Any ideas why this happened? Thanks,

Why is it that I always end up solving my own problems right after I ask them? haha :)

Found that the update made the theme call for the new main.css in the update. So pretty much it had gotten rid of all my changes. So at this point, do I instead of using a modded PlainYogurt use my own theme? How do I make my own theme? Do I just copy and paste PlainYogurt and make concrete switch to that theme instead? Will that last through another update? Thanks.

did you leave it in /concrete/themes?

Rule #1 never edit anything in the /concrete directory,

for example, copy /concrete/themes/default to /themes then edit
