Hi,
Not sure where this belongs.
So, I would like to have my standard header autonav menu, displaying all my main pages and sub pages.
When at index, i want a side bar menu, which displays page links of my choice and relates to the page you are viewing.
When you go to a sub page the same custom menu displays related pages, again of my choice.

how do i achieve this?

For the main menu, just use the autonav block and set it to show all levels.

For the side menu, the autonav menu doesn't allow you to select links yourself.

You could either simply use a content block and add links to it, or use one of the menu builders you can find in the marketplace.
