Dashboard issues following connection to dashboard then rolling back to version 5.4.2.2

I'm doing a bit of work on an old site running version 5.4.2.2 & ecommerce version 2.08. I tried to upgrade the ecommerce add-on and the site to more recent versions but got a lot of errors so had to roll back to version 5.4.2.2.
When I was upgrading I connected the site to the marketplace.
I'm noticing that when I log into the dashboard the links down the sidebar are all wrong, they look like they correspond to the newer versions of C5 rather than 5.4.2.2
Is this because this site is connected to the marketplace & these links get automatically updated somehow?
I can't access Add Functionality or Sitewide Settings, even if I directly type the URLs in. This wasn't an issue until the site got connected to the Marketplace, so I'm assuming this is the cause. Any advice on how to get this back working?

The screwed up navigation and inaccessible pages etc could be because the site code (/core/, /updates/ etc) is not in sync with the site database. It is unlikely to be anything to do with marketplace connection.

I'm sure I rolled back to the original backed up version of the site. The updates folder is empty so it's probably the core files. Should I just download a clean version & overwrite the concrete directory?
