Database dump doesn't include site-tree updates?

I've tried both the built-in database backup and a dump from Navicat but when I use either on another machine (local MAMP development) changes to the site tree refuse to come across.
It's very weird - I've never seen this before.
Is there a way to force all changes to be saved in the .sql file or am I missing something?
