Force embeded auto-nav to show aliases

I've searched around on the forums and I'm not having much luck finding an answer to this. Basically, I've got an auto-nav w/ a custom template hard-coded in a theme page. However, it doesn't show page aliases in the navigation it spit out. Is there a simple setting or anything to force it to show page aliases too?
