How to implement this Java and HTML code in C5 Framework?

I'm trying to implement a jquery photo galley in my c5 website, and need some assistance figuring out where to place all the code. The gallery came with an html file that includes all the framework and scripting.....see attached. Any ideas on how to move this into a c5 framework?
