Lose styling when attempting to modify a core theme

Hi everyone! I've been using Wordpress for awhile and have built several websites on that platform. I decided to see what all the fuss is about and give Concrete5 a try.
I'm attempting to modify the Greek Yogurt theme. I've left the core files untouched in the /concrete/themes directory and copied the files into public_html/themes/my_theme as the tutorial instructs. I've also modifed the description.txt file and given my theme a unique name.
My problem is that when I switch to my custom theme, my site loses some of it's CSS styling. The nav menu that should be in a horizontal layout reverts back to an unordered list. The title of the site in the upper left corner goes to a basic font and get's an underline under it like a standard link.
I've gone through and made sure that all the style sheets that are linked to actually connect up. I've got a feeling I'm missing something very basic here, I just haven't figured it out yet. Any help is appreciated. Why won't my copy of a core theme keep it's styling!!!??? Thanks.

They should be in the same location as your default.php and other php files
