Migrating site from sub-domain to root

I have developed a site in a sub domain then moved all the files to the root to make it live. Changed the site.php and site_theme_paths.php.
However, when viewing the site it tells me it needs to be in a directory 'concrete5.4.1.1' All the stylesheets are linked correctly as are any javascript and images.
Why?
