Navigation Bar Woes... How to force /index.php?cID=90 (etc) urls in NAV?

While I'm totally confused as to why some of my javascript events aren't firing when referenced from "pretty urls" in the NAV, I'm wondering if there's way to force /index.php?cID=90 type address for my pages.
