Newbie to C5 - Auto nav & Child page output

Hi All,
I'm starting to build a site in C5 and am having an issue that I'm unable to answer for myself.
the auto nav is supposed to output an ordered list, and child pages are supposed to be nested, however on my page's output, the child pages are displaying in the main ul.
I've built my own html page, converted it to php and added the hooks to create 2 templates for the site. I've created new page types based on these pages, and added a global auto nav block there. I've not added any styles to the left column that the auto nav block is being placed.
Any ideas?
