Payment processing options with Ecommerce

We are hoping to move from selling primarily through venues like gemm.com and musicstack.com to selling from our c5 site using ecommerce. One thing that I liked about both the above sites is that we were able to adjust the final amount charged to the customer after they submitted the order.
We list estimated shipping prices and then charge the actual shipping amount. Generally this save our customers money, very occasionally such as with large overseas orders we have to boost the shipping cost as the estimate might have been a little low.
I dont think that authorize.net, nor paypal lets you adjust price charged before they process the transaction. I'd prefer not to have to set it where they submit an order through the default gateway and then we have to contact them either via phone or with a paypal invoice, as that often results in lost sales.
With the above listed venues gemm processes the payment after we adjust the total, and with music stack they pass the cc info to us for processing(we're a brick and mortar with a merchant acct.).
Since it is not secure to have the customer enter cc info into ecommerce for offline processing, does anyone have any other ideas on a way to process payments as described above?
