jquery trigger script conflict with c5 edit bar

I am having a continual issue of js conflicts with query plugins and c5.
When I put a simple script in the Head to initialise the plugin, it knocks out the c5 edit bar.
Is there a failsafe way to resolve this?
In some instances, I resolved by using the Instant Javascript add-on.
