Sign-in to edit switched pages back to home page

I'm using a flash menu and the "pretty urls" setting so I can access my pages with a short url. But when I sign in to edit, no matter what page I'm on, it switches to the home page. The only way I can access the page I want to edit is to go through the site map and select the page and click visit on the menu.
Is this just the way it works with "pretty urls" enabled or is there something else I can do to correct this?

This site is currently in development, so I have it installed in a subdirectory under my domain.
What happens is this: On any page, if I sign-in, it brings up the home page with the "Edit bar" at the top. If I browse to another page, the Edit bar goes away so I can't click Edit Page. So, to edit a page, I need to sign-in, go to the dashboard, go to the Sitemap link, click on the page I want to edit, and then click "Visit". Then the page comes up with the Edit bar so I can click "Edit Page" and make my changes. This is the first time I've used the "Pretty URLs" option. Could this be the cause?
Sorry, I'm still quite new to C5, explain to me a little more about your observations on my site structure. How should I be doing things differently? I can sure try it.

Your homepage can be found on http://mainideas.net/pb/ , but the subpage link to About Us can be found on http://mainideas.net/AboutUs .
The http://mainideas.net/pb/AboutUs... works as well as I can see.
Change the links from the menu and make sure the linking is within the /pb/ folder. That's the folder you have to work in (because of the current setup of C5).

Either way, sounds weird. Maybe it's got to do with the unconventional way you seem to have your site structure setup with the homepage in host.domain/subdirectory and your subpages in host.domain/subpage instead of host.domain/subdirectory/subpage?
