Assuming your existing site is a C5 one then you'd have to transfer all the files (keeping the structure intact) to the new server and import the database. You'd also need to edit the config file and possibly also the htaccess file.
Is it the whole site or just the custom theme you want to upload?

I am working on a couple of client websites and already put most of their content together for them plus showed them how to use c5 within their site. They can go in and make changes to their content as their sites are on a server, but now I want to put their entire site on a fresh server so their site can go live.

One way to copy everything ready to create the clone is with my Backup Voodoo addon. Even if you don't use it, the docs pages contain links to many resources that are useful for moving a site. Howtos, c5 docs, phpMyAdmin etc.
