Urgent Help Anybody?

Hi guys,
I have a slight error that has appeared since I converted the navigation on my header to an auto-nav navigation so as to enable active page linking.

The top have/header part of the four main buttons is now auto-nav but the bottom half is still the original links I added myself by going to the site map in the dashboard.
If you look at the attached images the URL (that appeares in the bottom left of the browser) is different than the navigation URL of the page I manually added the linking to.
How is the auto-Nav not linking properly? I actually prefer the pretty URL that the auto nav has created but would obviously love it to work ;-)
Also in the attached is another issue... the in editing window is now wrapping the header menu meaning the content is not editable as well as looking extremely messy.
Is there a way to correct this?

upgrading to 5.3 should also make it easier to avoid using the index.php?cid=x links...
the editing issue your having is just due to your layout. Sometimes it makes sense to change the way you present things in edit mode so it's easier to roll over stuff.. look in the documentation forum for a cheat sheet thread - it contains some code that makes this easy.
