Just purchased eCommerce. Wish it wouldn't have let me download so I didn't get this message once it was too late.

Which version of C5 are you using? We were just about to purchase it as well.

Obviously couldnt tell you if this message was before or after you purchased, but there is a warning on there.
The ecom package is very popular so I would have thought the core team will be getting this 5.5 compatible as one of their higher priorities, dont think you will have to wait too long. If I was you I would enter a support request and ask the devs for a timeframe, and then take it from there.
