Godaddy Windows to Linux

Hi Guys, not sure if anyone else has had a similar issue.
I have a client whose all Godaddy, but when we originally went to install C5 he was running windows.
I asked them to change it toLinux as it wouldn't install, they said they did but it still showed as Windows. I installed everything without issue but the URL re-write doesn't work and neither does the flickr feed.
I emailed them as I did a fresh install on Linux for a different site and everything works perfectly. Essentially I asked them to make both accounts the same so I could get the little bugs fixed on the first site. Here is their response:
It appears that the domain that you reference barbadossurfholidays.com is hosted on Windows Hosting still. As these sites are setup on different types of servers they may react differently. If you would like to change your Windows plan to Linux please upgrade to Linux. You may keep it an Economy plan.

If I do this I'm sure it will break the site leaving me very unhappy - got any ideas on how I can fix this?
