Installing on Existing Site

Is the best way to install on an existing site in a subdirectory and then move to the root? If so, and many pages are built within the subdirectory, will that be difficult to move later? For example, pages such as:
domain.com/c5/subfolder1/subfolder2/pageone
move to:
domain.com/subfolder1/subfolder2/pageone

I initially wanted to install in the root to avoid having to do a move later but it doesn't look like that will work as the site's index page is being overtaken by C5. Plus, I wanted to build out as many pages as possible before launching and again, that won't be possible in the root directory as those pages already exist.

Edited to add: This is a one-click install of C5 which works very nicely but will moving it be an issue?

This howto gives my preferred approach. It avoids moving anything and is easy to revert. However, it all depends on your host allowing you to point a domain somewhere other than the web root.
