Is this a normal file structure? (Extra Folders in Root Folder?)

So I've been working with Concrete5 and using Git for version control for about a couple weeks now and I was doing all my git commits through command line. I recently tried a new git app called Tower which basically is a GUI Git client.

Anyways, I looked on the file structure in the root folder and my Mac finder is listing extra folders that mimics the /concrete folder but the Git client is not showing those folders. In fact, it won't list those folders as folders to staged to commit even if I edit somethign in there.

I've been installing packages through those root folders and them moving them afterwards. Is this normal?

Git Tower is an awesome client aswell :)

Also I am starting to like this Git client. I currently have Tower, SourceTree and Gitbox installed and so far I am liking Tower out of the three.
