Lost page attributes after upgrade

Going from 5.3.2 to 5.3.3.1.
I had issues with the duplicate primary key, but followed all the advice and eventually got the upgrade to work. (http://www.concrete5.org/index.php?cID=23201)
All page attributes are available from within the dashboard. The problem is that individual pages have lost their specific page attributes. Eg pages that were meant to be excluded from the nav now are not, the check box is empty.
Is there any way of retaining these whilst doing the upgrade? Should they have be retained during the upgrade?

As mentioned I was having issues with the duplicate key error, so I had to manually rename the appropriate tables as per the link above. The issue seemed to be when I ran the upgrade script before renaming the tables, I would run into the missing attributes problem.
I then tried renaming the tables before running the upgrade to 5.3.3.1 and it worked without any problems.
Hope this helps anyone in a similar position.
