One install, two site's (website & intranet)

Hey Guru's
What I want to do, is install C5 one time, and use it for a website but also for an intranet.
I am testing it right now on my one server, but seems to be a little confused.
I was thinking I could make a start with:
mydomein/client/dev/
For the site, still needs wireframing and all, but page is there.
And for the intranet:
mydomein/client/dev/intra/
I can start putting logic to this place, structure and some content is available.
But when I look at the sitemap in the dashboard, it seems like I am not able to get the intra dir. at the same level as home. This is not even such a big issue but also I am not able to get the index page for the intranet site on a url like mydomein/client/dev/intra/
And offcource it has to have an login-page.
Anyone here, can push me in the right direction?
Or tell me how to do it otherwise.
