Pretty URLs / Multiple Domain Installation

Hi,
Not sure if it;s because I have 2 domains running C5 but, despite checking "pretty urls" tickbox and pasting the code into .htaccess , my paths have this format before all pages, instead of just the domain:
http://innervox.eu/innervoxeu/
Is there any way around this?
