Serious Update Problem: Site Backup/Restore attempt - Now gives server 500

We had a client, who being a member of the Administrators group attempted what looks like a backup/restore after which submitted a support ticket with us about their site giving a 500 error.
I have tried to fix this but have no idea where I am looking or whats actually causing the error.
I do have a backup but its 2 months old and missing a serious amount of work we have done since (200+ pages of translation).
Can anyone point out what may have gone wrong?
Starting again is not an option this time I'm afraid the site has over 700 pages of content.
Steps I have taken so far are to:
#repair the db,
#try to merge the older db with the newer one(Too many connections with too many tables to do manually)
#reverted back to our previous versions,
5.6.0.2
5.6.0.1
5.5.2.x (5.6 new permissions lock out the site) I can view a login page but thats all
upgrading to 5.6.1(struggling to force the upgrade)
Any help would really be appreciated I am running out of ideas?
