Site upgrade practices - what works best?

I have a live (albeit rudimentary) website that people are starting to register on. I am working on a local update which will have some updates to site-specific c5 files (e.g. some new singlepages), and some new content.
It's occurred to me that I'm going to need to have a strategy to move all this fancy new stuff up to the live site. I've read the excellent how-to "organise your c5 web space for risk free upgrades", and I have my site running in a sub-folder as JohntheFish advises. About half-way through, in the "use a cloned site for safe upgrades" section, there's a sentence:
"I can now run an upgrade and then test it on this cloned copy of the site."
What I'm looking for now is, how exactly does this "run an upgrade" work? I've found lots of notes on upgrading c5, and lots on moving c5 sites to new homes, but a search for help on how to merge development changes into a live site has so far been fruitless. All suggestions or pointers to other resources will be most gratefully received!

I had initially skipped that section since I'm not currently doing e-commerce.
This seems like a PITA, but since C5 rocks in so many other ways I guess I'll live with this. Perhaps in my copious spare time I'll work on a db merge function :)

For a major update on a site with developing content, the best method I have found is the one described for ecommerce sites etc. towards the end of the howto.
