Update folder has created 404 errors which google has picked up

Hi - A site we are working on we upgraded to Concrete 5.5 from an earlier version of Concrete. However google has now picked up loads of 404 errors saying 'The target URL does not exist and your server is not returning a 404 (file not found) error'. Can I get rid of the updates folder once the update has been done to avoid this. Or what is the best tactic to avoid these errors. Most of the errors are coming from this folderhttp://www.domainname.co.uk/updates/concrete5.5.2.1/concrete/elemen... The site is successfully upgraded to 5.5.2.1. Many thanks in advance we are worried this is effecting our ranking and there are a whole load of 404 errors.
