Upgrade to 5.6.1.2 via dashboard causes errors

I could really use some guidance from the community. I have this error as indicated in this thread (http://www.concrete5.org/community/forums/usage/block-error-aid791a... ).
I upgraded to 5.6.1.2 using the Dashboard upload. It fixed this issue but then it destroyed my custom search and slideshow templates and stack content settings. I tried using a duplicate DB but that gave up an error. I tried removing the app version statement from config/site.php but that brought the original error back when editing a block.
Im hoping someone can help me fix the issue of the missing custom templates and stack contents (is it a DB issue with the new version?). I tried manually moving over the custom template files via FTP but they aren't recognized by the updated version. Its ignoring the templates folder and the contents within.
Any help would be HUGELY appreciated.

What do you mean stack contents, custom templates and custom search were "destroyed"? As in you cannot add them anymore? The current instances of them aren't displaying?
Example: custom template for Slideshow block. The updated core, 5.6.1.2, ignores the files. Deleted and re-uploaded to concrete/blocks/slideshow/templates folder and still - c5 says there are no custom templates available.
Save with a custom template for Search block.
The styles for my stack contents were also removed.
I'd really prefer to use the latest version of the CMS as it solves this strange block error that started with the last version (linked in message above). I can only do that if I can resolve these strange new issues.

When you are adding the custom templates, try turning off the override cache. Also try a clear cache.
For the stacks, are the blocks inside not getting their styles? Do the blocks inside the stacks get their styles when you add them as just a block to the site?
