Upgrading to 5.4.1.1 from 5.3.3.1

Looking at some of the other posts, it seems as if I might have a different problem.
I backed up my database and site.
I copied the concrete folder over the existing concrete folder.
I ran the upgrade script and it appeared to work fine.
However, in the dashboard, the links to the Add functionality and users come up blank when you click on them. When I click on File Manger, I get the word file manager and that is it.
All other links work fine.
I then cleared my cache, disabled my pretty URLS and ran the script again. Same result.
Ideas?

FYI - I reverted back - turned off fancy URLS with old DB and content and then tried the upgrade again - same results.
I was able to upgrade to 5.4.0.5 but when I update to 5.4.1 or 5.4.1.1 I run into the same problem as previously mentioned and am now stuck not being able to upgrade further. Ideas?
are you sure all files were uploaded correctly, and that there arn't files in /single_pages and /controllers
Ah... that might be it - perhaps I should "delete" the whole concrete directory onsite before copying over as there might be left over files? Is that what you are suggesting?
THANK YOU! That was it. I deleted everything from the concrete directory and then uploaded the files and then ran the update and all was well! Good to know for future!
