Problems with current website (will pay to fix)

Hi
I need someone with experience to help fix an issue with our site, the problem started since our host upgraded the mysql server, but its compatible and running on windows platform, since this happened our site runs super slow or give the error no response from server.
Facts
There is over 900 products on this site
Problems started after the host upgrade
C5 upgrade failed from 5.2.1 to 5.6.1 second time it worked.
Host has looked at site and says something could be wrong with C5 files
Host ran a test with fresh install of C5

Could someone please advise what problem could be and how much would it cost to fix issue, this site took a long time to build, atm some of the layouts are lost due to C5 upgrade but I can fix that my self.
Could there be any issues with the PHP version and server?

Guys got this sorted, after the upgrade the page caching was not working correctly with the mysql server, turning caching off and just leaving block caching if supported, sorted the time out issue.
Also I had lost my layout for the theme I had modified which I over wrote from my back up.
Sorted!!!

You are still getting horrible First Byte times - most people won't wait more than 8 seconds...

I think your problem is more the fact that you're running 5.6.0.2 on a overloaded server. Try upgrade to 5.6.1.
