Add to Header and Add to Content overlap in edit mode

I currently have an issue with the 'Add to' boxes in edit mode.

My navigation menu is at the base of the header, so the Add to Header Nav sits below the header.

I have another section which sits at the top of my content and the Add to Content is overlapping the Add to Header?

I can use padding to lower the start of the content but ideally I don't want to do this as there will be a banner at the top and it will look odd spaced 20px down.

Are there any ways around this, without hardcoding either section?

Do you have the code for the theme page? With me the boxes go down together in edit mode to open space for the "Add to" boxes. Are the positions fixed?

If you have some knowledge of coding, please post the code section from the template with the calls for the Header and Content containers.
