Upgrading from 5.5.1 to 5.5.2.1 breaks navigation blocks/stacks

Greetings,
As I have been quite slow in upgrading Concrete5, I have found that upgrading from 5.5.1 to 5.5.2.1 breaks my navigation, specifically:
- home page now includes link to home, whereas before it did not
- other page nav (all but home), have a side nav has now broken the CSS
As it has been a number of months since I have coded, can anyone give me a hint where to start my quest to fix.

With a url we could see the code and get a hint; a premonition, perhaps?

Solution was easier than I thought, simply move files into the relevant folder within the upgrade folder.

Well... you might think it's solved until you upgrade again and your 'fixes' all break again because the next upgrade process creates another folder inside the update folder.

At this time I am still on my development server.
This leads to the question, I have the theme installed in root/themes. Should this now be installed elsewhere?

That path to your theme is fine. The basic rule is not to make changes to any files beneath a 'concrete' folder because those files will get overwritten when you upgrade the site to a new version.
