Version 5.5.1 - nothing works

No addons - Not even their own standard themes!!! all of the css is just... a train wreck!

Did the upgrade script run without any troubles? clean install not upgrade

Have you done any own modification to previous core files? no
Are your permissions set correct? yes
go to the marketplace and most addons give this message:
This add-on is marked as incompatible with this version of concrete5. Please contact the author of the add-on for assistance.
as do most themes
talk about not being backwards compatible!

and observe that autonav is no longer handled by plain yogurt's css

Many of the add-ons and themes marked as not compatible with 5.5.x will actually work without a hitch. When C5 5.5.0 was released it was a major facelift and a lot of UI changes (among other things) that could render some unwanted behaviour in some add-ons and themes. To not have the forums and developers completely overrun with messages and rants about things not working correctly, the core team asked every designer and developer having stuff in the marketplace to test their add-ons/themes against the new core version and mark them as compatible if they were. Since the core team (and I guess everyone else as well) wants everything to work as smooth as possible this is a very sensible way to handle it.
If you do find an add-on not compatible with your current version, then by all means send a pm to the developer and ask him/her to have a look at it. If it is a free add-on, then download it from the Download archive and test it for yourself.
Now to your header nav issue... It seems like you need to edit the page types to have your header nav display the same over all pages in your site. Go to 'Dashboard -> Page Types' and click on the 'defaults' button next to 'Full'. Enter edit mode, click on the navigation and choose 'Custom Template' - select Header Nav. Exit edit mode publishing your edits.
It might be that you need to make that change on all four page types, and perhaps even add an AutoNav block if it is missing.
