C5 menu not working

Im encountering a very strange issue with the C5 edit menu in a 5.6.1.2 site.
When i hover over the edit menu, it changes colour but does not appear. However, when i hover over the edit menu, then hover over the dashboard menu, they both appear and then the edit menu hover state dissapears soon after.
Also my dashboard hover state has for some reason broken itself, its showing 5 blank li's (not in a ul either... odd...).
Ive tried replacing the core with a fresh one, clearing caches, removing theme css & js files.. but nothing seems to be affecting this at all.
Has anyone else encountered this?

Is this the result of an upgrade? If so, from which version?
I don't think it's a direct result of the upgrade.
We duplicated a site(company has 2 brands, sites to look very similar) (which was upgraded from 5.6.0.2 > 5.6.1 > 5.6.1.1 > 5.6.0.2), we then removed the core_commerce plugin and payment gateway and started re-filling the site with different content. This was fine up until last night. At the end of my shift, i cleared the cache, backed up the database and pushed my finals up to git.
The next morning i fired up the site to do more work and encountered the problem above.
Its odd that the day before the site was working perfectly, with no obvious changes made to the core and working fine well after the upgrade (the original site is also still working fine after the upgrade).

It sounds like a javascript issue, perhaps a collision event handlers?
I guess one could work from either end:
In the large -- create C5 installs and restore from GIT until you find the last version that works.
In the small, see if any javascript libraries are not loaded. If they are, then explore the hooks relevant to that behavior.
I haven't had to address this issue or use these strategies so they're more for brainstorming than a solution.

Although this doesn't fix the original issue, creating a new admin account and logging in as that new administrator allows you to see the edit bar.
