Custom Template and css not working (Sorted it out)

Hi,
I have two sites that I ave recently moved from local to live servers.
Both worked on the dev servers but only one site works on the live servers.
Difference.
The difference between the sites is that one site is a re-make of the Green Salad theme.
Thee other (the one that doesnt work on the live server) is a theme develeoped from scratch.
I have noticed on these pages that the execute or die thing at the top is missing and there are html tags including <body> and <head>, included.
To concrete these pages I followed Andrews video with the <?php> tags and it worked very well. On the dev server.
Can anyone tell me what I need to do. I could probably cut and paste the site page by page into some empty Green Salad or other Concrete theme to make it work but it would be great if someone could explain what is needed.
I will be doing a lot of themes from scratch so I will need to know for future reference.
Incidentally the css doesnt work either, I sopse that makes sense, something is not reading correctly.
