editing and uploading c5 files

I've been editing some template files and have been uploading them back to the original file folder that I found them in (packages). Should I be uploading files that I edit to a different folder? What happens if I have to reinstall or upgrade, do i lose the changes that i made? I'd W like to know little bit more about the c5 folder structure before I edit anything else.
