Host complains too many files and directories

Is there a strategy to minimize and manage the number of directories and files (110,566) used by two very modestly sized sites (20 pages total)? It seems that empty directories persist even after their contents have been removed from the site. Thanks!

if you're using 5.6, this will help by removing old session files that can number into the thousands...

Looks like a useful tool, though in this case it only removed 2 files...which could be dozens of directories. Thanks.

Thanks. That was my first step before I initiated this thread. It cleaned up a few files but there is still a lot left. All suggestions are welcome.
