Pretty URLs

I have just enabled pretty URLs and it has killed my site. My home page is reachable but has lost its theme. No other pages are reachable. I can get to the login page by going to mysite/index.php/login but when I log in I get a 404 error.
I have tried removing the code from .htaccess entirely, but still no result.
