SEM Rush Audit Issue

Hey Guys
We are currently working with a Concrete 5 site and have some issues which are being flagged by the SEM Rush audit.
Duplicate Title Tags
Duplicate Meta Descriptions
Duplicate Content
It primarily relates to the homepage being listed twice. The second version contains ?cID=. We have Pretty URLs enabled but for whatever reason it is only picking up the homepage. Does anyone have a solution to this?
