Site map pages now listed in system pages

wow, i don't know what happened- (or if it's a big deal or not) but the members pages of my site that used to appear in the full site map are now only showing up when i click on "view system" pages. I noticed this after i had browsed the "SEO" part of the systems & settings and removed the Headers, slugs, etc. from the pages that i didn't want cached in search engines...then clicked on "save". (basically all the "members" pages). Navigation on the website still works fine though.
In order to provide a url page link to my users to log in/register, i get a "mysite/page/ .php " route, instead of the regular path view that the "public" pages show. i tired adding another url path, but i get a "page does not exist" error when using it. luckily this is a new site with only "testers" on it right now but we were almost ready to start inviting the members from the old site over from the one this is to replace. i'd just like to make sure this isn't gong to be a problem down the road, or get the pages moved back to the pages map again instead of systems (or do they belong there because they are "private"??).
(a bit embarrassed if this is a dumb question... i'm new to concrete5, learning as i go- there's a LOT more options here than on most "easy" site building programs)
